It happens because Aurora is only set up to read in your bookmarks at the beginning. From there on out, you should edit your bookmarks in Aurora and the old interface will go away. We are not there yet, but I have changes in the works to make it happen.

The old bookmark interface is dead now. Your bookmarks are imported for bookmarks.html once when 5.0 is first run (i.e. you have no NavCen directory in .netscape). After that any changes you make are saved back to the NavCen database files. If you use another browser to change bookmarks.html, the changes will not be brought in.
